The Amphibian alphabet, also known as runes, is the alphabet with which some of the citizens of Amphibia, mostly in Newtopia, write, alongside an alphabet identical to the standard Latin alphabet that is used by humans from 21st-century Earth.
Their spoken language is normal English, but they use a different symbol for each letter when writing and reading. Both the Amphibian and Latin alphabets are used in the city.
Background[]
The first episode in which these symbols and words are shown on the map stand with the menu with the copper cost of each type of food is "Lost in Newtopia". In a prior episode, "The Plantars Check In", Marcy talks about 'ancient Amphibian runes', but it is uncertain whether or not she is referring to the same symbols.
There's an extremely high amount of errors in the inscriptions. This could be intentional, to show viewers that the frogs who could write weren't actually well practiced in it. However, a lot of the errors come down to typos (e.g: 'doy ou' instead of 'do you', 'pdrilous' instead of 'perilous'), or animation errors (e.g: the first line of the right inscription in the final chamber of "The Third Temple" is just not there, even though Marcy does translate it) made by the crew. Especially since such typos are mistakes that can only be made on a keyboard, and not on inscriptions made in stone.
As shown in "Olm Town Road", Mrs. Croaker is able to read the language. Olms also have a similar alphabet called the Olm_alphabet, which was introduced in the same episode. Like the Amphibian alphabet, each character represents a letter in the Latin alphabet.
In the epilogue of "The Hardest Thing", among the things seen as part of Sprig's studies of Amphibia is a chart decoding the Amphibian alphabet.

The three stones of power - we thought they were a gift, but they are more likely a curse. One was found in each of the three lands, and great wars were waged by nations hoping to possess all three. These great stones would make nearby crops grow better. They could heal wounds and cure the disease of those who touched them. Most of all though, they could destroy the foes of those who wielded them. | "Marcy's Journal: A Guide to Amphibia"

The inventor of the box, the wisest newt of them all. She managed to unite the kingdoms under one banner... A banner of interdimensional conquest and ambition. Peace came to Amphibia, and with it a golden age. However, this peace led to the conquest and subjagation of other worlds. The inventor of the box faded into obscurity, burdened by guilt and sadness. It is said that even death could not hinder her quest for redemption and that she still travels the world in spectral form alongside her winged purple companion to this very day. What is her duty? Will her soul ever find peace? | "Marcy's Journal: A Guide to Amphibia"

What will happen to us? Ever since the box left our world we have been plunged into a new age. The technology we once used to control wildlife is no longer available to us. Our cities are becoming overrun with beasts and monsters which have not troubled us for centuries. We cannot stay here. We must leave and find a new way to live. Oh stones, oh glorious mother... Why have you abandoned us? Is this our punishment? Did our greed bring us here? | "Marcy's Journal: A Guide to Amphibia"

The three will come, it is only a question of when and how. Their coming will shake the foundations of this land and let us begin anew. Praise be to the three. Their choice will reveal salvation or, indeed, punishment. But beware... dark forces will destroy our history and try to confuse our saviors when they arrive. Mother has foreseen it. | "Marcy's Journal: A Guide to Amphibia" |
